How do I know the protein structure? - (Apr/16/2015 )

Hi guys, 

I am trying to construct a fusion protein and wish to avoid one protein being hindered by the other. I want the smaller protein can protrude out of the bigger protein.

I need the information on the structure and how the protein fold, the hydrophobicity of the n and c terminus of that protein so I can decide whether to fuse the gene to c-terminal or n-terminal.....

Any idea which software can do that for me?

While I admire your trust in these predictive tools, most people would likely just build both fusions and test them. Perhaps with a variety of linkers.
