Normalisation of samples obtained from in vitro experiments can be carried out against a panel (probably two or three) of housekeeping genes. Normalisation of samples obtained in vivo must be carried out against cell number.
How can we see the samples are obtained from in vitro or in vivo?

I think one can speculate on the in vivo or in vitro origin of a sample by counting the sample, thus quatifying the sample. The quantification should equal 42.
