cloning primer orientation - orientation and complement of primers in a cloning (Jun/07/2005 )
So heres the problem:
I have PCR products that have been amplified with primers, we will call them A and B.  I get that now my product looks in some way like:

-A      PCR PRODUCT

PCR PRODUCT      -B- 
So thats crudely what I have right?see the pcr primer attachment
                    
Now this product has been cloned into an E.coli cell via a plasmid.  This plasmid has primers called M and N say so now what I have is for example:
---/------------------------/-----/----------------------/----------------/-----------/--------
N   plasmid sequence     A     PCR PRODUCT       reverse of B  Plasmid 
---------------
reverse M
Like that or the reverse depending on the prientation of the pcr product in the plasmid right? - see figure 2 for a better picture.
                    
so now, i want to identify the orientation of the pcr product in the plasmid.  so i have amplifed using N and B for example.  does this mean that when i send this for sequencing with prmer N i will get back a sequence that has:
- N - Plasmid - A - PCR - reverse of B - plasmid - reverse M
or
- N - plasmid - reverse A - PCR - B - plasmid - reverse M 
?????????????????? this may be better drawn in figure 3 attached.
                    
I am rather confused and would appreciate someone making this clear to me.

according to your picture 2, if you're using primers n and B, the only way you can have PCR is - N - Plasmid - A - PCR - reverse of B - plasmid - reverse M
if you don't have PCR using N and B but you have one using N and a, that means you have - N - plasmid - reverse A - PCR - B - plasmid - reverse M
