Haplotypes in terms of what? If you are looking for co-segregation between an allele (or SNP or RFLPs) and a disease then haplotypes is the think to do. Since you perform sequencing then they might not be of use.
The best haplotype - pedigree software is definitely Cyrillic imo. Google it.
