Hi,
I've been doing qPCR on several genes on the same set of cell lines and to avoid confusion, I have been labelling different wells with different colour markers to represent different genes. A labmate asked if that would affact the results?

If you don't label well covers it shouldn't.
I also use markers to "divide" my plates, but I label them with lines between the wells (from top) or on the edges of the plate and try not to move directly above the wells with the marker, being very carefull.
I'm using white plates, if you use transparent ones, you probably shouldn't label them from the bottom, as this may affect the background. I'm not sure it will matter, but I wouldn't do that. All in the line of detection should be marker-free.

Definitley shouldn't label the wells underneath. I have suffered from people doing this in my lab; the ink transfers to the heat block and distorts the readings during runs. It is fine to mark the plates on top, around the wells with different colour pens if you so desire.
