primer design - Deinococcus (Jun/09/2002 )

hi
i have 16srRNA gene sequence of Deinococcus radiophilus,radiodurans now i have isolated related organism
i would like to amplify its 16srRNA gene and see its homology how to go about that
i couldnt undestand the convention of sequence present in gene bank. i know it is from 5' to3' but it is upper stand or lower stand i dont know
   please help
