Hi there,
Does anybody know a method how to gel analyse large DNA fragments (>50Kb) other then PFGE!
For example: is it possible to run the sample for a very long time on a low percentage agarose?

Without doing PFGE, it is VERY difficult, if not impossible to have a good analysis of 50Kb DNA fragments. You can try running a basic gel agarose gel overnight. I recommend using 1% TBE for your gel and running buffer. 0.5% TBE is typically used, but in your case, 1% is better for long runs. I would also make the gel with 0.5% agarose, and run overnight at 20-30 volts.
