Your operating system doesn't matter for most of the public prediction servers. Here are some..

Eukaryotic miRNA prediction: http://miracle.igib.res.in/eumir/
miRNA prediction: http://bioinfo3.noble.org/mirna/
miRNA prediction: http://genes.mit.edu/mirscan/index.html
Plant miRNA traget prediction: http://bioinfo3.noble.org/miRNA/miRU.htm
miRNA target prediction: http://www.mirz.unibas.ch/ElMMo/

What matters is your search engine savvy. I found all these by Google search in 5 minutes. mad.gif tongue.gif

Thanks for quick answer of Veteran. I have check the web .
"Eukaryotic miRNA prediction: http://miracle.igib.res.in/eumir/ " It can only deal less than 5000 bp
"miRNA prediction: http://bioinfo3.noble.org/mirna/ " It can not deal a new species
"miRNA prediction: http://genes.mit.edu/mirscan/index.html " It deal shorter than 5000 bp

Unless somebody knows of a tool that takes > 5kb, you just cut your genome in 5 Kbs or 4Kbs with 1 Kb overlaps, I guess. Good point however.
