would any of you be able to recommend a good and user-friendly software to use for sequence alignments and manipultions? thanks very much.

clc free workbench, geneious, vector nti. online you can find lots of different websites

Isn't BLAST a good choice.

the usage of blast depends on the databases you're using, if you're using the public databases you might get a lot of results - some of which might be only artifacts (anyone is allowed to upload sequences to ncbi right?)- unless it is a database created by you (with your own sequences) then the alignment could be more trustful. what is your case? are you doing alignments to existing databases or between sequences of your own?
