Thanks for the suggestion, but I have also had the problem with methylation, however, it doesn't seem to be a problem here since the plasmid with the other half of the TCR gene cuts fine in the bugs we use (DH5a). Also the ClaI cuts the same crappy way as the other sites which are not methylase sensitive. What else could be the problem? Maybe something affecting the whole plasmid??
