Primer3 results - (Oct/13/2007 )
Hi
i need some advice here regarding the results i got using primer3 software.
i have a pair of primers for real time pcr, i checked it with primer3 and got following results:
OLIGO start len tm gc% any 3' rep seq
LEFT PRIMER 458 21 61.00 52.38 4.00 2.00 10.00 ctgacaaggtccgaaagatcc
RIGHT PRIMER 561 21 61.97 57.14 4.00 2.00 10.00 gtccacgtaagcatcctccag

INCLUDED REGION SIZE: 4154
PRODUCT SIZE: 104, PAIR ANY COMPL: 3.00, PAIR 3' COMPL: 3.00
can anyone explain what the values any: 4.00 , 3' :2.00 , rep:10.00 means
and also PAIR ANY COMPL: 3.00, PAIR 3' COMPL: 3.00

I am not sure about this "any: 4.00 , 3' :2.00 , rep:10.00"
PAIR ANY COMPL: 3.00
means maximum self base pairring or pair with another suggested primer is 3 bases
This indicate the likelihood of a primer forming hairpinloop or dimer
PAIR 3' COMPL: 3.00
means the maximum base pair priming towards the 3' end of primer.
This also indicate forming of primer dimmie.
