Does anyone know if it would okay to synthesize template DNA for making northern probe using PCR instead of restriction assay?

Yes, You can.

You can find some information about using PCR probe http://www.ambion.com/techlib/prot/bp_1475.pdf. Although this is the intruction for a kit, you will find something useful.
