Genomatix has a program called ChipInspector which is nice, you can get a limited number of analyses for free each month as an academic user.

thanks yeaster, that is nice, a list of free software; a lot of work for trials;

in the mean time I tried two among them of Craig Venter lab, but I did not succeed in importing my data from Sigmaplot, even if I transformed the data to txt format

has anyone an idea which microarray software supports an import of data from Excel or Sigmaplot???

I think I finally found what you need. It is called ArrayStar. This software imports .txt or excel files. I just downloaded a free 30 days demo from their website and the wizard will lead you step by step through importing your data. The software itself is really good. It is not expensive: $1400 for permanent licence, which is not too bad if your lab wants to pay.
To get the trial goto
