As in the traditional DNA footprinting which aim to identify the DNA sequence that bind to your purified regulatory protein the hydroxy radical DNA footprinting, uses the same principle (Binding of protein to the DNA will protect the DNA sequence from degradation by DNase in the traditional DNA footprinting, or hydroxyl radical attack in hydroxy radical DNA footprinting) the protected DNA sequence can be purified by gel electrophoresis
