I have been using Kbibtex for a while. It is a reference manager for KDE with the ability to search and import directly from pubmed. Since it is for KDE I don't think there is any version for windows.

A couple of days ago I decided to try out Jabref. It has all the features of Kbibtex that I was using and in addition it can automatically generate tags for the bibtex entry. It is written in java and thus works on all operating systems with a supported JVM (windows, linux, Mac OSX, etc), you can even run it through your web browser.

Both programs are open source and licenced under the GPL.
