Is the problem with blastclust one of blastclust on Windows, or Perl on Windows?
I think the problem is with the whole blastclust package which doesn't really work well on Windows. Usually it says the job is done but my output file remains empty. So I stick to using blastclust on Unix.
I will try out this perl script asap and since I've asked help from a professional, I'm sure it'll work very well

Well I must say, you taught yourself brilliantly! I thought you were a computer science geek! Lol! I'm more of a biochemist but in order to obtain my MSc in Bioinformatics I have to do some programming, which is a nightmare!
The networks are down at our University today so I can't run the blastclust. Will have to wait for a couple of days
 I'll let you know how it goes. Though instead of yelling for help, I might scream for help!!! Enjoy......
