can anyone give let me know a software which would help in analyzing the transcription factors binding to the dna of my interest

if you do a search of this forum for 'software' or 'transcription factor' you should get tons of hits...this comes up often

I have used www.genomatix.de myself and like it, a bit cumbersome but much of the software suite is free and they have a good pp tutorial

It's really good. Their results have less false positives cause it predicts evolutionary conserved transcription factor binding sites
