Hi,

I am looking for a good vector/cloning program. Any good suggestions? (preferably free and with links if possible) Thanks

Hi,

I don`t really understand what a vector/cloning program would do? Is it to analyze the possible ligation product?

I am looking for a vector analysis program where I can enter a DNA sequence and it will allow me to analyze restriction sites and also possibly help design primers. Thanks.

I use Vector NTI by Invitrogen. It's free and very easy to use. Omiga is another good program. But it's not free.

Clone Manager Suite 7 from Sci Ed Entral is also good but not free.

Try BioInfoMan at http://bioinfoman.com.

Key Features:
search/retrieve sequences, editing/formatting sequences, translation and codon-optimized reverse translation, restriction enzyme site analysis, sequence alignment, cloning guides, gene synthesis, and a lot more.
all analysis resources and results, public and local databases, and all available bioinformatics tools are seamlessly integrated.
Teamwork: All tools are group-based, making it a perfect system to share data among group members.
Maximal automation: Cloning wizard eliminates all impossible cloning sites, one-click to view the map and to get the virtually cloned construct designed with automatically designed PCR or gene synthesis primers.
Web-based secure access: BioInfoMan represents the only truly web-based sequence analysis and data management system on the market.

Unique Tools:
Easy-to-use (the easiest!) tool to search and retrieve molecule sequences from on-line databases such as GenBank.
Powerful and foolproof cloning guides: it also includes the fully optimized and automated gene synthetic cloning that is not available in any other commercial products.
One-click to design sequencing and PCR primers.
Rare codon analysis of a sequence of any species.
Codon-Optimized reverse translation
Complete restriction digestion analysis.
All types of protein and DNA sequence format conversion and manipulation: Users can do almost anything to manipulate the sequences, calculate the properties and so on.
sequence alignment: auto-align reverse complementary sequences, highlight differences...
Auto-annotate constructs: this tool predicts all common features (e.g. promoters, ORFs, lacI, Amp, Rep origin ...) and converts your sequences to fully annotated GenBank format.

Another Plasmid editor (ApE).... free software, works very nicely wink.gif

I use Clone Manager but Version 5. It is very easy and nice program with lot of possibilities.
Vector NTI is a huge monster and I still can not get used to it since every simple procedure needs much more things to do than in CloneManager.

Also, both programs are for Windows.

Do you know any equivalent of Clone Manager under Linux? Not a web-based program but a "real" one?

I think ApE is for linux also, but check it out yourself: http://www.biology.utah.edu/jorgensen/wayned/ape/
