Free online software for comparing promoter sequences? - (Jan/19/2006 )
hi everyone
can anyone help me in finding some free site where i can compare promoter sequences.
i have 2 files of 2 different plant species and each have multiple promoter sequences of different genes of respective plants.
i want to compare 1 file with other to see that where 1 orthologous promoter sequence differ with other promoter sequences in other file.
like if 1 file has only 1 sequences and other have 20 sequences. then at one time how all the sequences of file2 can be compared with file 1 and i can get result like sequence of file1 differ with first sequence of file 2 at this, this position and simulateously with other sequences of file 2 .
hope u all have understood the problem.please help.

I use Matinspector (you need to register here buts its free to academics - its amazing)
Find Matinspector and a whole host of promoter analysis tools (all free) at the following link:
(I would also analyze your sequence with other online tools to make sure its not an artifact)

As you are working on plants I would suggested also looking here
as I found PLACE a tool used to look at cis-acting elements in plants...
