Urea-PAGE for transcription assays - Diffusion of low molecular weight bands (Oct/17/2005 )

can anybody help me out with this one. I have diffusion of low molecular weight RNA bands in my urea-page while running the gels. Tried lots of combinations but still not wroking. Can anyone adive soemthing

Would you please give more details? I do not quite understand what you meant by "diffusion" and how you knew it.

I used to run gels of transcription assay reactions for a long time now and they used to run fine. Quiet recently i have noticed that the low molecular weight bands show a diffusion as seen after scanning the gel in phosphorimager. Moreover, this pattern is not restricted to lo molecular weight bands. SOmetimes and interestingly, the right portion of the gel shows diffusion throughout the gel as compared to the left protion. I have also changed the plates, made new solutions and also changed the APS, still it persists. Please write back wiht all possible suggesstions.
