i'm trying to develop Restriction Enzyme using webcutter.

My question is which one should i use. forward or reverse sequence

I think I could help...but could you phrase the question better?

Most restriction sites are palindromic, meaning the recognition sequence is identical in the reverse sequence as the forward. If you are trying to analyze what restriction sites your sequence contains, simply enter the sequence (from 5' to 3' by convention) into the online program and analyze.

If webcutter gives you an enzyme then it will work no matter on what strand it is.
If you're looking for a specific cutting sequence then NEB has a tool that, in my mined, searches better then webcutter.
