I am lookig for a generous idea how to calculate the percentages of cis and trans conformations of a specific protein in vivo.

The Pin1 cdc25C paper used the monoclonal antibody MPM2, which seemed to only recognize one conformation. This suggests you can have cis- or trans-specific monoclonal antibodies that should be able to do the job.
