I like to know is their any web server could identify the miRNA in 3'UTR sequence,

In most of the mRNAs with 3 prime UTRs, you can find Micro RNA binding sites called MREs (microRNA recognition Elements). This can be searched in databases like microRNA.org, miRbase, Targetscan, etc.
