This protocol describes a ChIP assay performed on native chromatin extracted from cells, or tissues, to analyse histone methylation and acetylation at specific chromosomal sites. In addition, it describes different PCR-based methods that allow the analysis of a locus of interest in chromatin precipitated with antibodies to specific histone marks.

Carrier ChIP (CChIP) Protocol

CChIP, based on the use of carrier chromatin, allows detailed and reproducible epigenetic analysis of as few as 100 cells. The procedure has been validated with primary mouse embryo material, but should be applicable to cells from various sources, including tissue biopsies and FACS-sorted cell populations. The protocol is for analysis of histone modifications in native, unfixed chromatin prepared by micrococcal nuclease digestion.

Crosslinking ChIP (X-ChIP)

ChIP is a powerful tool that allows the specific identification of proteins or histone modifications to regions of the genome. Chromatin is isolated and antibodies to the antigen of interest are used to determine whether the target binds to a specific DNA sequence or to map the distribution across the genome (microarray or DNA sequencing). This can be performed both spatially and temporally. This protocol provides specific details of how a ChIP can be performed on cells.
